I was planning to drive my car from Phuket Thailand to Malaysia to collect my new Trek Madone bike but it looks like that idea won't fit into my timeline so my only other option will be to fly to KL and fly back to Phuket with my bike as checked in luggage. I have checked with Malaysian Airlines and as long as the bike is less than 23kg then its free.
My question is this, are there any pitfalls in sending my bike this way and if so what are they?

I've flown plenty of times with my bike in and around Thailand and Malaysia. Never had a problem, although I usually use AirAsia or if to or from UK, Emirates.
The first thing to find out is how do they want you to pack it. I always use a cardboard box nowadays as it is accepted by both airline and airport. You can get one, usually free or small fee, from a decent bike shop (they are the boxes that new bikes are delivered in).
Some bike shops will pack for you for a few Ringgit.
