But if you do then you can't (sensibly, at least) put up the inner, and you can't dismount the inner as a first thing when taking it down.
It's better than not having the option, but I'd sooner have a dismounting inner.

Errr ......... yes you can. You seem to have totally misunderstood how the Hubba series and similar tents in the MSR range work. If you have tried to pitch the flysheet of say a Hubba Hubba without the dedicated MSR footprint for this tent using DIY lines then this shows you don't understand how the tent works. It is not just a footprint to protect the floor of the inner but a means of correctly anchoring the poles in set positions so you can put up the flysheet first and then hang the inner or use the fly on it's own, or if when raining taking down the inner then fly. They can then be packed separately and the inner stays dry.

I think my Hubba Hubba (a new model the "Shield") must be different from yours (yours is presumably older) as, assuming to fit the poles together with a footprint or lines,, getting the clips holding the inner to the poles on with the fly on would be a fiddle (talking about in the rain) and attaching the inner to the ends of the cross pole with the fly fitted again a real fiddle (I did try this after my poles broke and I was bodging things together to have some shelter for the night).

I do understand it because I have a Hubba HP and a Hubba Hubba HP and I've tried doing a fly-first pitch. The cross pole is pretty awkward to site in the inner at the best of times, and with the fly in place it isn't the best of times. The pole clips are easy to get at without the fly in place, they're rather awkward to get to with it in place.
With the fly over the poles it's very easy to peg out the corners, so while not as easy as straight in to footprint guides, once it's pegged at the corners it's just as good and hanging the inner little or no different. And it's a pain in the backside compared to a dedicated fly-first pitch like the Spacepacker.
